As far as I can tell, here's my deciphering of the scenario you've posted...maybe others may chime in if it's in a more aesthetically pleasing format. You recently purchased a manual 03 BA XR6T, stock motor with 115,000km on the odometer. You think you might be having issues with boost as when you give it a boot full over 3,000rpm the car bogs down, loses all power after an audible “clunk” noise, then power kicks back in. Car idles fine. First instance of above issue was noticed while travelling at around 140kph in 4th gear, however 5 days later it’s now happening in almost every gear when you give it some stick. That about cover it?

Box stock T. Member 1,384 Member For: 9y 8m 11d Posted 20/03/16 04:47 AM Share Posted 20/03/16 04:47 AM Mmm clunks and bangs arent good at all. Sounds a little bit more than boost controller. So I'm out... There are alot people on here who can help ya here with info. But if ya having issues at 140 kpm its pretty well into the middle of the boost and working hard and you dont want be doing damage at that rev range. Plus it sounds like its getting worse if its creeping into every gear. And you have alot gears, five to choose from in the T5 box. I would be thinking its time to take it to a mechanic or someone who knows these cars. Best of luck mate.

Sounds similar to what I had which was a dead coil pack. Brand new set of genuine Ford ones and WOT all day. Probably a stupid question but is the clunk coming from the front or the back? Diff lash?
