Just Another thought, whenever we flash the car to stock using the xcal 4 it runs rough as guts, black smoke out of the exhaust and idle of way off.

Since the custom tune is idling 100% fine and working normal good until 45km/h I wouldn't think it is the tune. But like I said just a thought, since the tune was done when the car was an AUTOMATIC would that have an effect on it since I've been flashing it to a manual car?

Basically I'm asking when they done the custom tune do they put in an drive line option as automatic? Or is it just fuel ratios, boost etc that are on the custom tune that will not effect anything

Mate, just get the current pcm set up properly. I did the same conversion back in 05 no need to remove the auto loom

Generally:

Listen to this guy = having a running car

Not listening to this guys advice = a car that remains broken

I can't tell you from my lounge room in Perth.

Are they flashing manual tunes in or correctly setting up the ecu correctly?

Shit time of to attempt it but if you're able to airbag the ecu to me I can set it up correctly.

You should jump on the hp tuners forum and see if any local members to you can help you out.

It is a manual ECU out of a 6 speed turbo BA, they are hard to come by. I'll jump on hp tuners and make an account I guess but man getting desperate if you're happy to have a look at it I'd send it over the holidays some time...

So you've fitted a manual PCM, are you still getting the "code" error on the icc and smart lock indicator?

What tune is in the PCM? Did you install the manual pcm then flash your old tune back in?

yes it has a manual PCM out of a Ba 6 speed turbo installed right now fresh from a wreckers (2nd one ive tried), when we installed it and started it up it runs very very rough so much so that I did not even want to drive it to see if it goes over 45km/h fearful it will damage the engine

If the smart lock indicator is he hand signal that flashes every 10 seconds or so then yes

used Xcal Sct 4 to flash my custom tune (done when the car was automatic) car it idles fine and drives fine but but will not go over 45km/h

Dude, your flashing an auto tune into a manual PCM.

Back to basics. Get ford to do a PATS relearn. (forscan is apparently able to do this but I haven't trued)

The get an appropriate custom tune to suit the mods and the manual pcm.

Or reinstall the original auto pcm and get it setup properly to suit the manual box.

Pats (passive anti theft system) had the ability to reduce fuel and timing to limit the carz speed of it thinks it's been stolen, I can't say this is the case but it sounds like it.
