Intake = cold air into the turbo.

Intercooler = takes the warm air from the turbo/exhaust, as the air passes through the intercooler it is cooled down and directed to the throttle body.

Pretty sure that's about the gist of it. I may be wrong haha.

The order is cold air intake through turbo through Intercooler to throttle body.

Intercooler has nothing to do with the exhaust. All it does is cool the pressurized air between the turbo and throttle body.

Yeah you wouldn't want de-oxygenated exhaust gases going right back into your cylinders :)

Imagine pumping up bike tyre by hand, the valve gets hot to touch, this is due to compression of the air. Same thing but much hotter when from your turbo! Hot air = bad for engine performance. This is the "heat soak" you will read about if you fail to fit a good cooler when you get car tuned, the cooler can't dissipate the heat well enough after one or two runs.

A CAI upgrade is replacing the factory CAI with one that can get more/cooler air into the airbox (then to turbo compressor). I've seen filters sticking out the bonnet hahaha. Can't get much fresher than that. Exposed pod filters in the engine bay on the other hand will suck in warm engine bay air and can reduce performance due to the heat.

Of course you don't want your intake exposed to rain... either by being out the bonnet (as above) or too low so it gets drowned when you drive through a puddle as happened to Grug the submariner here in WA somewhat recently.

If you had to pick one to do first it would be cooler as the standed cai can be modified to work better before it needs to be replaced.

Most of the BA/BF guys put the 2nd CAI in first as a mod. It is found on FPV F6's and can be fitted to your original air box which thus adds a 2nd air intake, can be found on ebay for like $70 and fitted yourself, then add a K&N panel filter, and makes for a decent upgrade.

+1

I have done this mod to airbox (F6 lower snorkle, K&N panel filter) and run 11.9, more in it if I can launch better.
