I recently got the 5 speed taken out and put a 6 speed typhoon box/flywheel/clutch put in and its sh*t!! I cant select reverse properly and 1st is hard at the best times!! too much money spent on this to let it go now, especially after just buying another Ap racing twin plate clutch and now I have 2 one sittin here one in the car !! It sounds like you still have the MK1 tune in it. The 6 speed has a solenoid lock out where the 5 speed does not. This can make it hard to select reverse, try putting in 4th then reverse if it goes in smooth sounds like air in your line if not then probably related to the above.
