if I have already had issues with the drivetrain/gearbox when it was brand new and im starting to hear noises that dont sound right will the flash be looked at for if say for instance they had to replace the diff bush?

Sure will mate. Any issues related to the drivetrain will result in Ford checking to see if the car is still running standard maps.

Take a look through the sponsors section and speak to one of them, they know these cars better than anyone - including Ford...

I can tell you from personal experience if you reload the standard program back in before taking it into Ford they will not be able to conclusively detect that you ever had a flash tune in there.
