Took the car to work, put it on an osciliscope (engine diagnostic thingymabob), showed battery wasn't happy, put a new one in and it solved it. Hasn't happened since. In fact my sunroof preset buttons stopped working and the manual actually says replace battery for that as well. My car would unlock itself and set of the alarm. New batery fixed it.
