It depends on your goal mate. If you are after a dyno queen or drag car and you want maximum horsepower, the 4" is the way to go. If you want a streeter and you want to minimize your turbo lag, the 3.5" is a better way to go, though you wont be able to pump the same sort of top end power out of it.
